Does anyone know the difference between the two. Does it matter what carb one is running for the cable selection?

two different carbs for one. 85's had a round slide and 86's had a flat slide. It depends on the carb you have. Take the cap off your carb and see if the slide is round or flat. Choke levers were also different, on the 85 its like an arm, while the 86 is a black knob.

well...I have a 36mm flatslide kehiln carb. My bike is an '85 250r and its time for a new throttle cable, and was tryin to figure out if I could go with the stock '85 cable despite my larger carb.

the 1985 Cable screws into just about any top carb.
the 1986 "Oval" Carb's Cable is Fixed into the Cap

I just purchased a new throttle cable for my R last week and went thru all these issues while selecting mine, so I'll see if I can shed any light here. I am running a 38mm Keihn flatslide, so we should have similar issues.
The stock 85 cable has the screw in fitting on the carb end, so if you went with that one, you would also have to pick up the Keihn conversion cap to make it work.
The stock 86 cable can be gotten with the cap on it which does fit right on to your carb. It is also about 3" longer. The carb end of this cable is also the type that is held into the cap via a small snapring. It is not fixed in permanently, it just needs a good tug to come out.
I went with the 86 cable with cap and it all works just perfectly.

How long is your 86 cable mymistress86R?
I will have to measure mine and see if they match up. If so its the 86, if not, I'll try the 85.

I'll try to grab that measurement for you the next time I get a chance to work on the bike. Hopefully this weekend.
FYI...I got the 86 cable specifically for the longer length. Less binding while cornering severely, especially if you are running taller than stock bars.

I actually managed to get a few minutes in the shop tonight so I grabbed those measurements for you.
Stock 85 cable = 41" end to end
Stock 86 cable = 45" end to end
Both measurements are roughly +/- .5" because the throttle ends were each mounted in housings and I had to guess where they where. The lengths confirm what I had heard previously though as the cables are supposed to be about 3-4" in difference.
