heres what i would do.... For the airbox, make a snorkel.... make another snorkel for the exhaust... and unless you are REALLY competitive and serious that should be ok... depends how deep...

snorkling a honda is easy.run all vent tubes to the handle bars, take apart all the wire connectors and squeeze some elecrical greese in them and don't forget the sparkplug boot. and when it comes to the airbox, if you can't keep the front end up in deep water than run a flexable hose from your box and way past the bars...this will effect overall performance though due to the restictivness of the hose. and plug the air box drain hose with silicone but make it so you can remove it easily when you get on dry land.that should do it.
if you want to get a bit crazy artic cat has these things that replace you vent tubes. they are called bladders. the work like an accrodian, they expand and contract. this will eliminate the use of vent hoses from diffs etc.. but i would vent the carb with hose up past the bars foresure.
i have done most of these things on my sx and i don't have an issue in friggin deep water. for example i was at a derby yesterday and i got in to some 4' deep water, i tried floating the front but it was difficult due to the cat tail weeds, so i jumped off and it bobbed up and still was runing. then i dragged it to a shallower spot and got on and got back to land. the best part of this story is that there were like 20 quadders there and when they saw it float they mostly all freaked out and some were clapping :Bounce ....good to be king!

i made a snorkel out of a piece of vacuume hose right off the end of the carb and ran it to the front of the handlebars and it worked when i first tried it out and when i tried going threw realy deep stuff it just spit and sputtered and killed on me,needless to say i think it sucked up water, anyhow once i got out and ran home which was 5 miles away i got my truck drove out there and hauled it home and i found out it had just a very small pin sized hole neare where it came towards the handlebars.

thats why it is nice to snorkle the air box.if water does enter the tube it will drip in the box not in the carb.
