I have been using the clutch religiously and today I tried shifting without the clutch. It is really smooth. My question is will this do any damage to the tranny or drivetrain?

Depends on when you are doing it and how good

I only use the clutch on my 350x when I start up and when I stop. I just replaced the stock clutch about a month ago and my family has had it for 15 years. So there is no damage that I can report of.

It doesn't seam to like no cluth shifting. I don't know why, its a custom bike, lsr chassis and crf 450r motor, roll design, walsh, beadlocks, the whole nine yards.

The clutch is there mainly to start and stop. I personally use the clutch on my wheelers, but when I used to drive logtrucks, I used the clutch to just start and stop and coast. It gets too annoying to push it in through all 18 gears.
