I rebuilt the motor and not sure if I set something wrong. It is now shifting one down for 1st, up one for neutral and 2,3,4,5 up.
Is neutral not suppose to be at the bottom?
How this happened, I do not know as I did not pull any of the gears out during rebuild. I did check the adjustment by shifting into 1st and making sure the mark on segment and shift lever were aligned. But that was it.
Is this normal, or do I need to pull right side of case off and adjust something?

After some more reading it appears there is nothing wrong with my shift order. What I did find out was that One down from Neutral is an SL (Super Low) gear to be used for pulling. Huh ..... didn't see that in the manual. I will need to look again

I guess I missed this feature when I owned mine. I would guess it has a dirt bike tranny in it or bottom end maybe the whole motor. where did you find this info about super low?

I thought all yamahas had neutral at the bottom of the shift pattern.

I guess I worded the thread incorrectly.
The lower half of my motor is from a YT125 and the top end is that of a YT175. Here is where I found out about the SL gear .......
