its running lean( too much air for fuel getting in)
the choke blocks some air helping it to start
try adjusting the air/fuel screw mixture
if it doesnt do it, you'll probably need to change jets

I dont know much about 200 carbs but from what I see in the manual, there should be a screw facing up underneath the carb on the intake side.
your carb isnt a stock one but it should still look like the oem
You might also want to do a plug chop
if it's white/gray, your running lean(too much air)
If it's black/wet, your running rich(too much fuel)
It should be golden brown
Here's the manual for your trike (page 4-9 for carby) the screw's called pilot screw:

the screw is on facing upwards on the bottom of the carb on the intake side. i found the easist way to turn it (if it isnt frozen) is to get a flat head bit like the one you would put in a changeable screw driver. hold the bit between your fingers, run the screw in untill it lightly seats, then pull it out 2 rotations. this setting may be not perfect, but its a good place to start. if that dosent do it, look for air leaks around boots and stuff, then check your float level, needle adjustment, and then clear all your jets and whatnots.

i turned the screw all the way in and turned it out 2 turns the plug looks great now and it runs great except it still back fires.

Could it be because of a bad muffler?

yes an exhaust system with holes wil allow more air flow and thus make it run lean do you still have the baffle in the exhaust?
